It was love at first sight for Aihara Kotoko as top student Irie Naoki delivers a speech on the first day of high school. The Zoid Battle Commission seems to be a significant power on Planet Zi, fielding a considerable arsenal of armed Zoids, orbital platforms serviced by their own launch facilities as well as orbital based weapons systems. It is not made clear in the series if the Helic Republic and Guylos Empire still exist, although the final battle upon the rusted Ultrasaurus, hinted to be same one in Zoids: Chaotic Century, could suggest neither were left and people had free rein to battle in old battlefields.

When the adults in town figure out that the children discovered this forbidden knowledge, they seal their Juryoku and exile them. Saki and the others end up in a forest where they meet a huge hairless bipedal mouse known as a “Bakenezumi” and get involved in a violent war the creatures are currently engaged in.

Manji is an infamous swordsman in feudal Japan who is known as the "Hundred Man Killer," as he has killed one hundred innocent men. To atone for his crimes, Manji resolves to kill one thousand evil men. Yaobikuni agrees to this proposal, saying that if he succeeds, she will undo his curse of immortality. Soon after this promise, Manji meets Rin Asano, a 16-year-old girl who requests Manji's assistance in killing those who slaughtered her parents.
Initially reluctant, Manji refuses Rin's desperate plea. However, owing to her evident lack of strength, Manji changes his mind and agrees to protect Rin for four years. With this partnership set in stone, the two embark on a perilous journey of bloodshed, vengeance, and redemption, each to fulfill their own life's cause.
